At the time the instructions were written, it was worth being that
conservative. They should probably be updated.

Sure, if that's where you want stuff to go. I use:
$ sudo ./bootstrap \
--prefix /usr/pkg \
--pkgdbdir /usr/pkg/.pkgdb
